AMON uses information in KEGG to determine whether compounds in a metabolome could have been produced by different gene sets from genomes or metagenomes.

SCNIC is a package for the generation and analysis of cooccurrence (positive correlation) networks with compositional microbiome data.
Co-occuring modules of microbes can be defined and summarized for downstream statistical analysis.
